Confused here... I have it set to true, however when using the gui for retroarch and I make changes to my setup.. it does not save them? I have tried reinstalling it but it is not helping.

What do you have set to true? This is one way of doing it.When you're in RetroArch and you've finished your configuration, just save inside RetroArch. your new save will be located in the Emulator/RetroArch/config folder. The save will be labeled under the system you saved it as. Now all you have to do is rename that file to the system you want to use it for.

Setting "Save on Exit" to true is a per config setting. If you set while the retroarch.cfg is loaded, it'll save it there. But then if you launch to say Super Nintendo Entertainment.cfg, the setting may not be the same.
