is there a way you can add multiple subfolders to themes

sample have nintendo 64 open add multiple subfolders for region games like one for usa and one for japan

You cannot create subfolders, but one way it can be accomplished is using Main Menu Changer.  You can create a wheel for Nintendo64, inside that wheel you can create sub wheels and name them Japan, US, World, etc….  Check out Hyperspin Nested Wheel Setup video on YouTube.
